I was doing the same last year at this time. I made sure I
followed the ad or posting to the letter. If it asked for
references, I noted in my cover letter that I had references
listed on my resume. If it asked for letters of reference, I
copied my reference letters and included those with any other
requested items.
I thought some schools asked for ridiculous amounts of paper,
which had to be packaged in a large envelope, others only asked
for a few pages so I'd use a regular envelope and still other
schools asked for just cover letter and resume to be emailed.
Personally, I think it's more important to follow their
directions and give them EXACTLY what they requested. But
remember to calculate postage correctly if you do have to use
an oversized envelope.
