If I take a job in Puerto Rico, am I eligible for the transfer round to Japan and Europe?

No, PR is considered part of the Americas District and is not eligible for the transfer round.

Ok. So does that mean I would basically be at square one in terms of getting a position in Japan or Europe? I would be "just another" applicant in EAS?

You would be a DoDEA internal applicant, which does seem to carry some weight and gives you an advantage in that they often look within DoDEA before looking without. Vet preference only helps when looking without, so if you do not have vet preference, you may have an easier time switching from DDESS to DoDDS than you would being hired from a nonDoD...See More
